I'm not aware of eucalyptus leaves having unusual chemistry about them. If they sat for a while it's probably just organic which will take some time, chlorine, and brushing to resolve. But if by some chance you were concerned the stains could be iron, try rubbing it with a Vitamin C tablet. Perhaps the leaves are not the source of the staining. Did your pebble tech contractor add a sequestrant with the new water fill?
No, I set up the water by myself.
I’m sure that stains were from leafs because the they were right under the leafs in couple of spots.

I may just take some time then. You have to be careful about elevated chlorine levels for the first 30 days, but after that you can try to maintain a higher FC level (compared to your CYA) as noted on the FC/CYA Levels. That coupled with brushing should help.
