In Floor Pop Ups Pool and Spa Combined

Just moved to a new house with new pool.

The way they plumbed the in floor cleaning system has me a bit puzzled. I have attached a url to imgur with description under some of the images.

There are popups in the Pool as well as the Spa. All popups are connected to the same valve and cycle between Pool and Spa.
The way everything is setup (Recommended by previous owner and also what is recommended in the documentation I found from the original owner), water is drawn from the bottom pool drain and then returned into the Pop up valve with a little bit of water led into the top waterfall (Above Spa) so there is constant flow in the stream, even when the pop ups in the Pool are the active ones.

The problem with this is that there is no draw from the Spa Drain and hence the cleaners in the Spa are pretty worthless. The only way I can get a functioning cleaning of the Spa is by waiting until the Popups cycle to the Spa and then Manually switch the inlet to the Main pump to draw from the Spa. Then switch it back to pool when it changes to the pool pop ups. Obviously not sustainable.
Technically I could change the inlet setting so water is partly drawn from the Spa and Partly from the Pool, but then my Spa water level would vary significantly throughout the cleaning cycle.

Am I missing something? Any smart way to reconfigure my setup?

That sounds like a typical setup ... that is the way my former pool was. The idea was that the pop ups in the spa would stir up the dirt and it would flow over into the pool. But, the reality is it did not work that well.

Best option is to just run in spa mode occasionally to suck out the spa dirt.
