I am converting to PAL pool & spa 24v lights they are going in a bonded Hayward niche. My plan was to run the two conduits for the lighting into the transformer direct and run the 120 volt from the Jandy aqualink into the transformer. Do I need a junction box to bond the 8 gauge wire to? I assume the low voltage would run into the JB and then to the transformer. Would i need to connect the low voltage to the junction box or can I just run it thru it and into the transformer.

Ideally you will terminate in a junction box. Jbox will then connect to Xfmer via carflex. Xfmer carflex to IAqualink. Bonding wire from Jbox to IAqualink bonding lug.
It's best to airgap the conduit from your panel.
