So I have it all drained but there is still ankle deep mud and water and it’s to thick to pump out but it’s to wet to take out by hand

Could I just put flour in to thicken the water and just shovel it out

Let it dry out and then shovel it out.
You can call around to Pool Service companies and inquire what standalone pool cleaners they have. If you add enough water to get it soupy, a standalone Riptide cleaner or vacuum rig can suck it out.
