Should I clean skimmer box before opening?

I had PVC pipe installed from skimmer to pump last year, and there is no disconnect from the skimmer box side (so pipe is detatched from pump only). Water pooled in the box during the winter, and now the water that is still in there is a bit green, and it's dirty. Should I blow that water out with a shop vac, and scrub the box before connecting everything and opening? (I can't see inside pipe or clean it though). Or do i just leave it and pour lots of chlorine in?
 
It certainly won’t hurt to vac it out and scrub. Or just dump a gallon of bleach down it and let it sit for a bit before you get the pump running. A handful of not even bad, but questionable gallons (including the pipe water) won't make a dent in your 12k gallon pool. Keep the FC a bit high the first few days for some added insurance.
 
Wouldn't worry too much about that pipe at all of the rest of your pool water has proper FC levels. There's not much chance for algae to survive in that pipe once the pump is running and pool is chlorinated.
