You could just use a crack filler on them for now and decide later if or how you want to remodel the decking. I agree, that is the likely scenario. The contractor is sizing you up as much as you are sizing him up. A similar thing happened to myself. Some contractors (if they can afford it) won't deal with what they perceive as hyper price sensitive customers.

TBH, I wouldn't feel the need to upgrade anything. That is a good deal for a basic gunite pool.
