I have a two speed pump and would like to have two valve positions for high and low while in pool mode. How do I accomplish this? It's not obvious in the manual.

Can you explain in a little more detail? What exactly are you trying to do? Can you also post a picture of your pool equipment?

Did you have a 2 speed relay installed on the Intellitouch control panel? You will need a two speed relay. And you will need another valve actuator other than the two for the pool and spa function.
You will need to do the following once the relay is installed.
This explanation is with the assumption that you are trying to use the high speed to control say a water feature.
Assign the high speed to an Aux:
Go into menu/setup/equipment/2-speed pmp/
You will now get 8 boxes that display "none"
select one box and begin to scroll through aux's till you get to the aux you want to use for the high speed of the pump. Note: When 2 speed is selected or used, low speed is then reserved for "pool".
Hit save, back, then exit.
Assign a valve to the high speed aux:
menu/setup/advanced/configure valves/
Choose which ever valve you want to use for the "water-feature", A or B, and begin to scroll through till you get the aux you want to use (use same aux you selected for the high speed).
Again, hit save, then exit.
If you're wanting to use the high speed for a spa spillway, that works, but a slightly different setup.
