After partially draining our fibreglass pool (we are replacing waterline tiles) I've noticed that fibreglass coating has "pores" in it. Almost like the coating had microbubbles in it when it was applied. Furthermore, it looks like some of these pores have transformed into black-ish stains.
There are no bubbles around, so it doesn't look like osmosis (or does it?..).
Has anyone encountered a similar problem? Should we bother patching these holes, or it's not a concern?

So do you think those may have potentially always been there? How old is this pool? It looks like something that happened during or shortly after the gelcoat application process. Maybe some air released later to create a void. I don't think there's much you can do about it at your level as DIY. As long as the bristles of a pool brush can still get in there they should not be problematic. If the pool is still under warranty you certainly should ask the manufacture as this seems to clearly fall under their responsibility. I suspect if it needed to be corrected, each pocket or crater area would have to be sanded down a bit, filled, and re-coated in those areas.
Agree with everything you said, it definitely looks like gelcoat application artifacts.
