calcium flakes on bottom of tub after running jets

Hi all. I bought a new tub (Hot Spring Prodigy) one month ago and had a scaling problem the first day I filled it because I did not use enough metal control. The water is properly balanced now. However, every time I run the jets, small, pepper sized flakes of calcium end up on the seats, about 10-15 flakes each time. I know they are calcium and not bio-film because they dissolve in vinegar, not in chlorine.

It only takes a minute to vacuum them up, but it has been happening for a month. I assume these flakes are coming from scale inside of the pipes that formed during the scaling problem. Do I just have to live with this or is there a quicker way to get the rest of the scale out of the pipes?

Current water stats:
ph - 7.4
TA - 70
CH - 100
FC - 3.5.
Water temp - 104.
