Is there still a separate pool loop to the spa? That would allow the pool pump to circulate water in the spa at reduced speed and provide overflow from the spa to the pool. The only time the spa pump would run would be to increase flow to the spa jets when the spa is in use.
Yes, there is a still a separate loop to the spa but they are tee'd at the tub. When the spa pump is on it over powers the pool pump (I see the GPM via the intellicenter drop from ≈60 to ≈25).
 
It sounds like the spa needs to be isolated when the spa pump is running. May or may not be possible depending on the plumbing setup and automation.
