Mine is natural gas. I have opened the front cover. There are eight burners, six of which are burning with good blue flame. Two seem to be out. I suppose the nozzles may need cleaning. I'll see if I can remove and clean them.

I estimate the flames are between an inch to two. The spa water heated up nicely in a couple of hours. I am thinking cleaning the two non-working nozzles will probably bring it to full capacity.
Two clogged burners isn't going to degrade the system that much. How cold was the spa water that it took two hours to heat it? I think you have something else going on here and the two clogged orifices isn't going to make up the difference.
