Electrical Question

I'm doing all the electrical myself and I've already installed the sub panel, conduit, feeder wires and conduit for pool lights, switches, outlet. I set an Intermatic T4000RT control panel and will be using manual switches. This panel has a built in transformer (to 12 volt) for the pool lights. My question is can I hook the GFCI breaker for this transformer to a time switch first and then to the transformer or is that not a good idea? I don't have to use the timers (2 fit in the panel) for the pumps because the pumps will already have timers on them. I hope this all makes sense. Thanks for any imput and don't crucify me please, Haha.
