Just bought a new house with a pool and am doing an AA treatment to correct the past owner's negligence. Not my 1st pool & not my 1st AA treatment.
My question is, should I run my nautilus CC Pool cleaner during the treatment. Will this harm the Nautilus in any way?

Not a good idea in general to run equipment while doing significant chemical treatments. There are some exposed metallic parts on these robots. So best not to expose them to the low pH water during an AA treatment.

An AA treatment should only last for 24 hours or so. I would think your pool could handle not having the robot run for a day or two.
