So we are finally in some weather of really using our pool for the first time. I noticed while sitting in the grotto that there is a little water coming through the "roof rock." It is not a ton of water, but wanted to see if this is normal or something we need to remedy?

Doesn't sound right. I would contact the builder and see if this an issue he would repair under warranty.
