When the Hayward automation system (pro-logic) switches from one group to another group, the pump shuts off for 30 seconds and the solar valve closes; 30 seconds later the pool pump turns on and the solar valve valve opens. At that moment the vertical pipes going from the pool pad to the roof, shake and hammer vigorously. What can be done to eliminate the shake, rattle and roll?
 
What you are experiencing is water hammer. Probably due to a check valve that is slamming shut. The problem is turning it on and off and the solar panels do not have enough time to fully drain within the 30 seconds.

But why is the system changing "groups"? What are the groups that you are referring to? You might be able to change the programming to leave a time gap between groups.

There are some plumbing changes that might help but it is much easier to just change the programming.
 
The "groups" perform different functions/settings over a 5 hour period; really there are only 3 "groups". For example, one group does spillover w/o solar, one group does pool only with solar, etc...I'll try your idea of leaving a 3 minute interval of "off" time between groups.
