covering a freshly filled pool.

I drained my pool (24 x 18 ag) down to 15" deep and it's currently being refilled ( here is why I drained. ).
I plan on getting the pH adjusted first thing then I want to get it covered.
I purchased a cover with a drain in the center that attaches to the return and as I was reading the instructions it says don't use any chlorine products as they will ruin the cover.

The pool store did give me a winterizing kit but I lost the box and instructions. It contains liquid and 2 bags of powder. Is this stuff all I need before I put the cover on or should I shock with bleach?

My CYA test is botched due to bad agent it is brown... but with it I came up with 50. If it was clear I'm sure it would be 40 or less.
