After reading through various sections of the site I've finally got my pool crystal clear, but have a lot of dead algae and DE on the bottom (a recent problem I took care of yesterday). My problem is I need to vacuum the bottom, but I don't have a multiport valve. What's the best option here?

Just vacuum in filter mode then and backwash to clean out the filter when you are done. You could add a pour-man's waste function by adding a 3-way valve between the pump and the filter.
