Pool Bottom

Dirt and debris usually vacuums and brushes up easily.

It sounds more like staining or algae. Is there any green tinge when you scrub them by hand? Is morning CC > 0.5 or overnight FC loss > 1.0?
 
First step is to figure out if it is an organic stain or a metal stain. Try holding a puck directly on one of the spots and see if it fades or removes it. If so, it is organic, and can be cleaned by raising the chlorine level and a lot of brushing.

There are several articles in Pool School that will get you started learning how to deals with stains. I would suggest to read "The ABC's of Pool Water Chemistry" to get started and then go from there.
