More hours with less output or vice versa?

Your pump run time should be based on the filtration needs of the pool. It's a lot cheaper to turn up the setting on the SWG than run he pump longer than is needed.
 
Also, the cell is rated in amp-hours so if you run less hours at more amps vs more hours at less amps, it shouldn't matter for cell life.
 
Turning the dial up and down on most SWG units just cycles it on and off. The % numbers shown on most control panels refer to the % of the time the unit is switched on in cycling. So the life of the cell would be the same either way, you just burn a lot more electric if you run the pump more than needed.
 
Not all. The pool pilot allows for power adjustment and has different voltage levels which changes the amp draw.

I would consider the % setting as a run time adjustment. To change the output of a cell, you need to change the current.
