What is the best way to clean the Polaris if it's come into contact with algae? Can we just run it while shocking the pool or is that bad for it?

Running the polaris at shock value is fine. I probably would pull it out of the pool at the end of it's cycle.
If your pool is at normal FC value, that should also kill any algae on the Polaris....just not as thoroughly or quickly perhaps.
