Best time for Polaris to come on during filter pump cycle?

I would think at the very beginning since it then gives it the most time to filter pool water that's been "stirred up", but would it maybe be better in the middle of the pump cycle? Or does it make zero difference?

Right now, I have my Intelliflo run from 9pm to 9am, with the Polaris running for 2 hours during that cycle.

I run it after the waterfall comes on and goes off.
