My question is, when I find this leak, what glue is the best to use on the patch, and does the water need to be drained to expose the leak? Thanks for any ideas.

http://www.boxeradhesives.com/product/adhesive.html Boxer #100 glue is what I use 99% of the time. Unless the area that is damaged is on a seam then I would use http://www.amazon.com/Vinyl-Cement-8oz- ... nyl+cement HH-66 Glue.
In both cases it's actually easier to patch underwater as the glue tends to make the vinyl patch wrinkle and bubble above water. I also recommend using actual pool vinyl to patch and not that clear stuff. You can get vinyl by cutting a water bag or the free liner samples they can send you in the mail.
