Caulking for under wood on top of pool coping

Hi Everyone:

I am almost complete on my cedar deck, but I am wondering if anyone has experience in putting caulking between some wood and the aluminum coping that holds the liner in, I have routed out the wood to match it, but am wondering if caulking would be a better way to go, seal the wood ends off completely and then insure no water going down the outside?
