Should I be covering my pool at night while fighting algae?

We have an automatic cover and we cover it nightly. We also run our pump 24/7 although I'd like to get away from that once we are over this algae ordeal. Should we cover it at night? That's usually when we shock it so I didn't know if it needed to "breathe" while doing that or if it was okay to continue to cover?

No, you should go ahead and leave it uncovered during this process.

As 257 said you should leave it uncovered but if you've had the cover on it while algae was present you should put the cover on the pool for a couple hours toward the end of shocking.
