Mark: I just did and it seems to have taken care of the issue. I now have to find out from PoolPilot if this could cause a problem since the flow by the output of the filter is higher than the flow at the manifold due the manifold flow reduction bypass.
 
I spoke with Pool Pilot Tech Support and they agreed with rerouting the sampling tube from the manifold to the output from the filter and before the solar checkvalve. They will likely put out a tip for other peolple with a combination of Total Control, Intelliflo and solar heating.
 
It seems a bit odd that they haven't run into this problem before. This would have likely been a problem for anyone with solar.

Anyway, I'm glad you found the problem. Hopefully everything will work fine now.
