A sock hung in front of a return is better if you need to clean the filter frequently.

Would it be okay if I just ran the pump on recirculate while the CYA is dissolving in the sock in the skimmer and once it is all dissolved go on with cleaning the filter again?

I think that would be fine. You might have the water lose some of its sparkle without the filtering, but it should recover as soon as you start filtering again.
