New liner with gravel underneath

We are having a new liner installed and noticed there is alot of that pea gravel underneath it. It has not been trimmed out yet they have just added a small amount of water. Should we have them pull it up and remove that or will it make a difference?

Is it an in ground pool ?? Google
 
Yes, it is an in ground pool. He hasn't cut out the steps or skimmer hole, the liner is just in with a vacuum running and some water added. Do you think it would be a hassel to remove the liner and clean that up and then lay it back in? He said he had it all clean and that some pea gravel must of gotten dragged down on the floor when they were laying in the liner.
 
IMHO it's too rough. He may have had it all clean and smooth (the way it should be) but now it isn't.
Now would be the time to fix it. How easy do you think it would be to get that guy back in a year if it tears and it's leaking and then how much trouble to fully drain and pull the liner ??
