I have a two speed pump and normally have it on for only 8 hrs a day at low speed. This is approximately 4 turnovers a day. The high speed I usually use only for vacuuming and sometimes chemical addition. I understand the SWG is only operating when the pump is - so do I buy a Hayward AQR3 and then run my pump continuously ? Or do I get a bigger one (AQR9) and run it part time?

The AQR9 would be twice the size and work less and last longer, it should be a good fit for your pool, you may have to run it 12 hours on low, if you go to the t15 cell it might be enough to do low for the 8 hours you're running the pump now
