Good or bad idea to use a robotic cleaner during a SLAM? Worried about long term damage and wear.

the only damage may be if something big was in there that it got stuck on or damaged, other than that it will help your SLAM along faster 
Depends on the cleaner. Some robots have cheaply made parts, like little internal pins that corrode easily with unbalanced water...
Another question. My robot does terrible when the pump is on. Gets stuck on the main drain, rarely gets to the shallow end and can't climb walls. So what is more important, keeping the pump circulating or allowing the robot to do the full job?
Turning the pump off for a couple of hours is not going to create any problems but what's more disturbing is that there's a perceived interaction between your pump and robot. That should not be happening.
