How much water will I lose in the pool, if I vacuum in waste mode, so it wont fill my sand filter up with mud silt. Or will it be ok to vacuum through the filter and backwash real good??

If you're sucking out a good amount of mud and silt, I would do it in waste mode to bypass the filter. Yes, your pool volume will go down, but how much depends on the GPM of your pump and how long you do it.

It can go down real fast, so just be aware of the water line...maybe even over fill a little to be safe first.
My last pool I only had about 10 minutes of time before the fill line went down far enough to start sucking air from the skimmer/vac inlet.
