I am thinking I'd like to get things going soon - get the chemistry balanced and make sure it is all ready to go by the time the weather warms up, but we have lots of trees and lots of pollen. Its usually May by the time the pollen subsides and Im sure the water temp will be in the 60s or 70s by then. Are there ant issues or concerns with starting everything up with the pool cover still in place?

Starting up with the cover on is just fine. But you don't want to leave the cover on continuously for more than a week or two after you startup. Swimming pools need exposure to the atmosphere, in essence to "breathe", for the chemistry to behave properly. If you leave the pool covered for too long things tend to get out of balance. You don't really need to remove the entire cover to take care of this. Folding back a corner of the cover for a day each week should be enough.
