I have a fair amount of junk (pine needles, dead bugs, etc) on the bottom of my pool. I do NOT have a wall skimmer and am afraid some things might make it thru the pump basket and damage the pump. Will vacuuming to waste bypass all this? I'm thinking it won't .....

Vacuuming will always go through the pump although I don't see pine needles or bugs damaging your pump.
Useing the waste setting just bypasses the filter ... the water still has to go through the pump. Safest would be to add a leaf canister in your hose for when you vacuum.
BTW, we have seen more than one occasion where the impeller gets clogged up with pine needles.
