Question about AGP liner on install-in-progress

Here is how our build is working out for those inclined to see the whole story:

My question is, will my liner be ok while it sits with just the bottom couple of inches covered with water for however long it takes for the weather to warm up enough for the guys to come back and finish this project? We have a bit Oklahoma red dirt sitting on the bottom and can see the 'sludge' line around the water line. Will this stain or most likely just scrub out?

Will them pumping the water out and resetting the liner compromise the integrity of the liner or its longevity?

That liner should be just fine----beats trying to stretch it in cold weather. Red dirt is one of those thing we have to live with around here! Always have a dab or two in mine and it doesn't stain till I do what I can with it.
