I had a microburst or something during the storm last night and lost a lot of trees. Unfortunately couple fell in the pool, and there is no way to get them out with some serious equipment.

Do I shock the pool, do I run the pump or just let it turn into green swamp and clear it when the trees are out?

I am assuming these are good sized trees, with lots of foliage in the water. Unless you can get the trees out in the next day (maybe two), you might as well let it go. You won't be able to get good circulation, all that organic material is going to chew up your chlorine, and things are going to go downhill quickly even with the pump running.
