I know that pool school says my calcium can be as low as 50 for a vinyl liner, and I have always read that it doesn't matter in a vinyl pool... but does it matter for a SWG system? My Aqua Trol manual says calcium should be 200-400 ppm and mine is 120. Do you think I need to do anything about this?

You don't need to do anything about it. 120 ppm is fine. Being low means that you won't have to worry about the cell having CH scaling.
