I have two holes in the skimmer box and an outlet that is plugged which is below the skimmer box. I don't have a drain so what is the purpose of the second hole and outlet? Should I plug the second hole or unplug the outlet?

That is an equalizer pipe, it is used to allow water to flow to the pump if the skimmer gets blocked or the water level drops too low.
