I have a similar setup with 2 skimmers that come into one pipe with a shut-off valve and have noticed that one skimmer always pulls stronger than the other. I have not tested it, but would it help to slightly turn the shut-off valve to partially close the stronger skimmer?

If your shut-off/3-way valve is able to control the flow to each skimmer independently, it may help. For those who simply have one valve controlling one pipe that splits to the two skimmers, the diverter valve is about their only option to balance suction flow.
