Mortar and pool chemistry

I have large clumps of mortar accumulated at the bottom of my pool, basically outlining the entire perimeter. This occurred from spillage during installation of coping. I started skimming some of it out, but since it has hardened I'm concerned i may tear the lining with all that finagling. My pool company said they will return when all masonry is complete to power vac it all out.

Will leaving the mortar down there for a few weeks cause problems with chemistry or the liner itself?

So the liner was installed prior to the masonry being completed? That seem odd to me, but I am not sure how that type of pool is built.

It will not cause a chemistry problem, but up to the builder to make sure they leave the pool in good shape.
