The same thing happened to me with the skimmer because there was a curved pipe beneath the skimmer basket, so the anti-freeze only filled up the curved pipe and could not go up the other side to get to the rest of the line. Is yours curved too?

Edit* ... had it plugged into the pump drain plug, not the "main drain plug".
