I see that the Intelliflo has a pass through cell "for winter or start-ups". Should I use this or just allow system to function year round? In NC it usually gets to 20's for part of winter.

Taking the cell indoors in the winter is optional. It really doesn't seem to make much difference, but even a very small change of saving an expensive component can be worth a little effort to some people.
To put that another way, most people don't take their SWG cell out for the winter, and I have never heard of anything going wrong because of that.
