I have determined that I need to run my filter pump about 12 hours a day to keep the water clear. Does it matter if I do that during the day or night? Does it make any difference, or is there any advantage to doing it at one time or the other?

Providing energy costs are equal day and night, then it does not matter what time you run the pump.
